From Proto-Indo-Aryan *mántram, from Proto-Indo-Iranian *mántram, from Proto-Indo-European *men- (“to think”) (also in मनस् (mánas, “mind”)) and the suffix -tra denoting tools, hence literally "instrument of thought".
